I bought a 2 door LS sport with new hasport mounts, yonaka headers, spec d exhaust, and skunk2 intake manifold and cam gears.
I bought it for 4,000$ at 130,000 miles and the only problem seems to be breaks need to be rotated eventually, did i get ripped off and what other mods should I consider for performance and speed?

This is my second car but the first was a cooling mess and I did most of the work on it so I'm not afraid to do things myself but I'm lost on where to start.

Brake pads don't get rotated. That's not a thing. Rotors typically have grooves after use. Rotors can become out of round (warped), in which they need to be replaced, or alternatively, "turned down" on a brake lathe.
Only the drivers front has grooves and the break pads are still thicc my friend who buys and sells Honda’s for a living said I could just rotate them but I could probably just buy new ones when it comes time
